The end bone of the chain does not display and I am trying to rotate the end of the thumb so I grabbed the little dot and rotated it, but when exported, the tip of the finger looks different, I guess the rotation didn't apply after exporting.

Yes that's the correct way to do it. It would also be possible to create that end bone manually in config mode by selecting the end joint (that little dot you mentioned) and click on "extrude". Makes it easier to select that bone.
